Hmm... a tuff one... prolly not many know of this one, but i really hated him in Planescape torment... Ignus. actually not really a villain, as it is a playable character, but in the other hand, he is a villain...

On the topic of cool villain though, i remember how cool Sephiroth was when i played Final Fantasy VII, and i would have to vote on him, in absence of better options...i might think of something cooler later though...

Another really really cool villain, was in Metal Gear Solid snake, pervy name for a game btw...
but Psycho Mantis, i remember playing it the first time, and when i realised the "clue" and how to defeat him, was one of the coolest things i have experienced in gaming, if not the single best, i mean how cool it was, and innovative?

Melee, Super Mario Sunshine, The Legend of Zelda: The Wind Waker, and Eternal Darkness: Sanity's Requiem, among others).[42] He then demonstrates his psychokinesis by telling the player to put down the controller and then activating the controller's rumble feature, causing it to move sideways (if the controller was placed on a flat and level surface). Then, at the beginning of the actual battle, Mantis causes the screen to go completely black except for the words "HIDEO" in green all capital text in the top right corner of the screen, much like TV or VCR on-screen-displays, in an attempt to throw the player off.[43]
After his defeat at Snake's hands, Mantis describes Snake as having no future (reffering to Snake's genetic inability to procreate as well as his premature aging). He also describes how he destroyed his hometown out of fear of his father killing him, stating that he shares this trauma with Snake, as Snake killed his own father in previous games. He also describes with disgust the unanimous human desire to procreate. Mantis is nearly attacked by Meryl when he confesses that he only used FOXHOUND's revolt as an excuse to kill people. After clearing a path for Snake and Meryl, he dies, reflecting on how good it felt to use his power to help someone else.
During the battle he reads from the players controller to counter and dodge any attack used against him (this can be combatted if the player switches controller ports). Psycho Mantis was named the "Second greatest boss" by Electronic Gaming Monthly in their 200th issue.[44] He reappears in Metal Gear Solid 4 as a ghost during the fifth act and performs similar fourth wall breaking acts. In this game, he attempts the same stunts as his original appearance, only to find that they no longer work due to the lack of a memory card and the rumble feature. However if the scene is played with a Dualshock 3 controller, he will comment gleefully on how "Vibration is back!"
